The Manhattan Project (1942-45), the WWII program that built the atomic bomb.

What they do

In the engine's read, its lasting product wasn't the bomb — it was the three tools of the modern secret state, invented here first (homegrown, running parallel to the imported Nazi methods).

How it works

(1) A black budget — roughly $2 billion spent off the books, deliberately hidden from Congress; (2) compartmentalization — 'need to know,' so its ~130,000 workers mostly didn't know what they were building; (3) private and university contractors (DuPont, University of Chicago, University of California) doing secret government science. The 1946 Atomic Energy Act then locked that secrecy into permanent law.

Why it matters

(2) COMPARTMENTALIZATION: Groves' 'need to know' doctrine ('the very heart of security') — the ~130,000 peak workforce largely ignorant of the objective by design. (3) PRIVATE/ACADEMIC CONTRACTORS executing secret state science: DuPont at Hanford, University of Chicago Metallurgical Lab (CP-1), University of California operating Los Alamos [DOE OSTI]. Statutorily preserved by atomic_energy_act_1946 (born-secret) and transferred to the civilian AEC via EO 9816 (signed Dec 31 1946, effective Jan 1 1947). The 'imported operational architecture' of operation_paperclip (compartmentalization, black budgets, unaccountable hubs — the Skunk Works model) had this homegrown twin already running.
